Hyrule Castle, in A Link to the Past, is just the first dungeon. But the best example I know is the Highway stage in Mega Man X. You can come into that game knowing absolutely nothing other than that "clicking on buttons makes things happen" and come out understanding pretty much everything you need except for Maverick weapons/vulnerabilities.
The first rule of being a ninja is "do no harm". Unless you intend to do harm, then do lots of harm.
