Others that spring to mind:

*Why would an alien race invade earth if they cannot stop nuclear missles, we have 1000's of the damn things, i'm sure they knew this. And why did we need the avengers at all? It was laughably easy, just shoot a damn nuke into the whole.

But I think this can be explained with: vengeance and underestimation.

*Why would the aliens decide all of a sudden to hold people hostage in a bank, when uptil then they've just been shooting? (Other than a desperate search for something for Captain Sweatpants to do)

Never really thought about that, didn't care and don't now. It's amusing to see things other people thought were odd. :P

*How on earth don't shield know that one of their planes is missing, and why haven't they changed callsigns after one of their chief operatives switched sides. I mean come on, what kind of elite intelligence agency is this?

One that has elite people who can steal planes w/o it being noticed for a moment?

*Why didn't anyone have a gun, especially Captain America who spent most of his 1st movie...shooting a gun.

Dunno, don't care. I still think the gun argument is sort of odd, given that we were going to see a movie that could have been titled Fun with Superheroes. Sure it makes a bit of a plot hole, but, wow, how much do I not care.

*Why weren't the fighter jets getting involved? They can launch missiles from 100 miles out ffs, and the baddies had already shown they couldn't dodge a damn arrow/shield/fist/anything.

Launch missiles at Manhattan to hit things the size of lawnmowers? I can see that with the armor plated thingies, but then you're still setting off numerous large explosions over New York (not that the Avengers were exactly non-destructive, mind you).

etc etc.

Sure there were things, but I'm super glad to see you say you still enjoyed it. Because it takes waaay too much energy to be annoyed by these things when they can be explained away, if imperfectly.
