His last name will change but his first name should still be Jon.

Presumably, his parents would have given him a name of their own choosing. Jon is about as ordinary a name as you can get, and it is highly unlikely that an emo douche like Rhaegar would have been satisfied with such a name for a child of such great destiny and portent as to justify the abandonment of his parents' duties and families and throwing over the kingdom into civil war.
