I'd say the timelines can't have split due to the Incident.

For reference, we have Ben Linus - or more specifically, his father Roger's comments. Roger speculated that staying on the Island might have been a good thing with respect to how Ben's life ended up turning out - it seems pretty unbelievable that he would say that if the events of season 5 had occurred in both timelines (i.e., Ben getting shot, the Island being evacuated due to crazy electromagnetic explosions, general fire and chaos, etc.)
In short, Roger's opinion of the Dharma Initiative in the sideways timeline seems to preclude the Incident being the splitting point. Add Jack's appendix into the mix, and it would take some crazy plot-juggling to make it work now.
