It actually never occurred to me. I just assumed every John was an abbreviated Jonathan. I'm first generation American, so I do lot of mental name translation in my head, so Giovanni, Johann, Juan, Ivan - I assumed all of them were "John" variations, and that every John was an abbreviated "Jonathan."
I totally understand your second point too, since brevity often seems like snottiness. Sadly, the internets require smileys or raspberries to make up for a lack of eye contact or vocal inflection.
