It seems clear to me that Rand bowing to the Seanchan Empress is the cause of all the problems...

Basically, because he lowered himself to them, they saw the Randlanders as weak and fit for conquest.
The answer is, Rand must not bow to the Empress, but must dominate her in the same way that he dominated the Aes Sedai in the Tower when he presented himself to Egwene.
Egwene stated that she believed that the entire Tower would not have been able to overcome Rand, even if they tried.
The same would hold true with Tuon and her entourage.
The Seanchan must be overcome. That much is clear.
It seems that it won't happen though. Rand will bow to the Empress in his new pacifist manner, win the Last Battle, and then allow the monstrous, enslaving Seanchan Empire to conquer the world after he is gone.
I could hardly think of a fate worse than that. And to think he could have prevented it all with the Choedan Kal.

They aren't invaders. It's explicity explained that they are coming home.

If only. But it sounds like they're being captured and used to secure power for the Empress.
