One more thing that implies it - in dream Ned tells Jon that Stark's crypt is not his place. Jon thinks it because he is bastard, but probably Ned meant that Jon belongs to Targaryan House. I think Lyanna and Rhaegar were married and that's why 3 of the King's Guard were there - she was part of the Royal family. well, Baristan said to Dany once, that he can tell her all of her brother's secrets; and the frog kids knoe something... Plus being Rhaegar’s bastard instead of Ned's - it's just too cruel, even for Martin.
