Here is how I look at it. In tough situations, Romo makes the mistakes. In tough situations, Eli makes the mistakes sometimes. But his team has won what matters twice, and he's been the figurehead. Sure, at times he has been what sets him back. But Tony Romo isn't a leader. He's talented. If the question was who was the most talented QB, I wouldn't be sure, but I think when you weigh every stat there you still come out with Eli has gotten his team 2, not one, but 2 championships. Romo can barely get them to win a playoff game.
To further break this down in my mind, both QB's have had a decent set of time in your time frame with talented supporting casts and proven coaching. Both have had multiple seasons with strong defenses to support their offensive play. And yet Eli has 2 rings (which is what matters) and Romo doesn't.
Romo doesn't seem to know enough about how to win. He's great at making plays. But he doesn't seem to know how to make plays turn into the right wins. And he doesn't make plays when he should. He lacks direction on the football field when left to his own devices. Eli occasionally does as well, but he has a track record that shows he's capable of winning the games that you can't lose. The games that end your season.
Romo, IMHO, has more physical talent and practiced skill, but lacks Elis vital mental/emotional toughness. So Romo is a better player, but Eli a better WINNER.
