But from the viewpoint of fighting a war, the guy shooting at your convoy is by definition a bad guy.

And I think most of us recognize that dimension on a basic level; few would condone life imprisonment of enemy soldiers simply for BEING enemy soldiers, but that seems quite reasonable to me for proven terrorists. Another of the differences, in fact; armies will naturally try to liberate POW camps if practical, but the existence of POWs does not, in itself, become an additional cause for war, because all sides know POWs will ultimately be released after hostilities end.

It's really a pretty basic difference: The enemy soldier and the terrorist are both your foe, but one of them tries to stop you by killing you; the other is too cowardly for that and instead tries to murder your kids so you stop yourself. That's why Sgt. York got a medal and Lt. Calley got a court martial.
