Finger prints really are not 100% just like DNA is not 100%. It is possible to get false hits and if the system is 99.99% accurate that still gives you 30K people with false hits out of 300 million.
But the real reason is what moondog said. In the US the government doesn't have a right to search yo or your property unless they ca show a reasonable reason for doing so. It would be easier to catch bad guys if police didn't need search warrants and could simply knock on your door and search your house or monitor your phone calls.
