Almost all of what JH is mentioning are things that you can just bump into while you're out exploring the world. His comment is that it would more interesting if any of those allegiances or actions seemed to carry any weight and consequences beyond the moment of completion.

Personally, there are characters and builds that I don't try to complete all the quest lines. My current Skyrim character, i don't think that I'll complete the Thieves guild, maybe not the Dark Brotherhood, possibly not even all the Mages. I'm mostly done with the Companions, near completing the main story, and I will eventually pick a side and do the civil war thing. I'm a Nord spell sword that is mostly an Axe guy who opens with a bow and spell, and then fall into melee unless I get into trouble and I need to mix it up. My character just doesn't feel like a thief or sneaky sort... more of an out front and out in the open sort.

The benefit of that is that I can make a different character and still have some new stories and quests that I haven't played.

Still, JH's point still stands. Out in the world, I've made enough decisions, worked with enough entities, that it would be fun if that came back at me in certain ways.
