I'm sorry if this is a geeky question of monumental proportions.
Yoda and Mace Windu were discussing the Sith at Qui-Gonn's funeral and they didn't know if Obi-Wan killed the master or the apprentice. Years later, while sitting on Dagobah, do you think Yoda knew all that had transpired?
Did he know that Sidious was the Master from the beginning, with apprentices in the order of Maul and then Tyranus? Or do you think he never knew and wondered if Sidious was the apprentice who survived Maul etc etc...?
I think he must have figured it out. Besides, That's one of the few things I question about the movies, two Jedi Masters should have no trouble realizing that a padawan, no matter how advanced or promising, wouldn't have had a chance against a sith Master.
Well, that Sith did kill a Jedi Master and only got taken out by a cheap shot from Obi-Wan.
I think that Yoda put it all together eventually, especially after the fight in the Senate Chamber. After all, none of the other Sith were shooting lightening and throwing around senator pods like Sidious was. Sure, Tyranus had a few tricks, but Yoda bested him at every turn.
Even if Yoda didn't figure out that it was Sidious all along, he had to at least realize that Sidious was the most powerful Sith of the three that the Jedi dealt with in the prequels.
