This has probably been suggested but I don't really read the theory forums so...

I think it is more likely that Jon is Robert and Lyanna's. The promise that Lyanna asked Ned to keep. I don't think its really in Ned's character to cheat on his wife, but he loved his sister and so to keep the promise he brought Jon home as his bastard.
