I think it is more likely that Jon is Robert and Lyanna's. The promise that Lyanna asked Ned to keep. I don't think its really in Ned's character to cheat on his wife, but he loved his sister and so to keep the promise he brought Jon home as his bastard.

Also when Ned is imprisoned and told to consider what will happen to his children, he does NOT think of Jon.
Edit: whoa, didn't read carefully enough. Though my point still stands that Jon is not of Ned.
