The overriding nature of Robert's science-ignoring genetics that make all of his children look like him no matter what is a major plot point. Even if the Stark line is less susceptible than others, it would seem very at odds with the first book's emphasis on this trait of Robert's other bastards to have Jon his but with no apparent physical or as far as I can tell emotional similarity. You could say the sane applies to Rhaegar but we know less of his character, what we do know seemingly (to me at least) fits with Jon's self-depreciation and (after he gets his ego verbally kicked out of him by the Blacksmith guy) less self-centred than Robert with s quiter and almost opposite sense of introspection. But YMMV
But have recently been converted to the Rhaegar+Lyana=Jon camp.
Thematically, it fits too well, among other reasons.
This has probably been suggested but I don't really read the theory forums so...
I think it is more likely that Jon is Robert and Lyanna's. The promise that Lyanna asked Ned to keep. I don't think its really in Ned's character to cheat on his wife, but he loved his sister and so to keep the promise he brought Jon home as his bastard.
