Holmes knew he was going to be made to jump, he also knew he had to get rid of Moriarty and goaded him into shooting himself. He then used whatever trick it was Moriaty used to fool the girl into thinking he was Sherlock (probably a mask).
He sticks the mask on Moriarty's body, speaks to Watson and gets one of his urchins to knock Watson over after he throws Moriarty off. At which point he has his friendly coronor falsify some reports and lies low for a while
