It's been a while since I've seen it, so that could possibly put a hole in the idea, pun intended.
Same here, so I'm not 100% sure. I'm ignoring the pun, just so you know.
I don't think it was the xenomorphs that killed the Engineers on the base in the first place. If they had, there would have been eggs all over the place like in the ship from Alien, and all the Engineer corpses would have had burst chests, which they did not. I think something else killed them, some other weapon they were working on, and the cannisters of baby facehuggers hadn't been activated.
They didn't actually explore the whole complex, I think, and then there is the rest of the planet out there as well so no reason there isn't a huge number of eggs somewhere we didn't see. The heap of dead Engineers did have their chest burst open though, as did the Engineers in the other sleep pods.
Overall, however, I wouldn't be surprised if they were unable to offer a plot-hole-free link between Prometheus and Alien, but I hope they prove me wrong.
