In the novels, Romana travels out of E-Space (she is rescued by the Seventh Doctor and recruited to help fight a new outbreak of the Great Vampires) and back to Gallifrey where she was eventually elected President of the High Council of the Time Lords. Apparently Davies liked this idea so made it official in some of the essays he's written about the series off-air (I think this one was in the 2006 DOCTOR WHO annual and explains the origins of the Time War).
Romana was obviously killed or displaced as President after the start of the Time War.
