Throughout the series, RJ uses "handsome" to describe women who are slightly more pretty than plain.
Thom never thinks of Moiraine as handsome. She's a fine woman, beautiful, etc. (in other words, Moiraine is hot
)
One other thing to add: Moiraine laughs when Thom flashes his knives for the bridge guards on the journey from Emond's Field. It's one of the few times she ever laughs during the series.
