The "super fog power", Mashadar, was enough to wipe out an entire army of fades, trollocs, and dreadlords in the Trolloc wars. Now that the world is on the brink of the LB, I doubt the DO wants to waste the manpower and resources it would take to kill a secondary enemy like Fain.
If he was just out to kill trollocs, fades and dreadlords and rebuild intelligent-fume-city he might have been beneath the DO's notice but Fain is aiming straight for the Dragon Reborn which is the most (only?) important business on the DO's agenda.
