The reasoning for suggestion Alanna is Black Ajah is that she was always hanging around Verin. If she was always hanging around Verin because she was Black Ajah, the inference is that they were working together and hence Verin would know about her existence.
It's possible (though improbable) that the Shadow would waste a Black sister spying on another Black sister, but based on her knowledge it doesn't look like anyone suspected her or they would have stopped her LONG before she could get to Egwene.
