Ned had to wed Catelyn in Brandon's place. Neither of them wanted it. There probably wasn't much trust between them for a very long time. By then, he'd already lied to her about Jon's parentage, and she hated Jon. He couldn't take the chance of anyone learning the truth. Robert would have wanted Jon dead not only because he's a Targaryen, but because Robert would have insisted Lyanna had to have been raped, and would have wanted to take his anger out by killng Jon.
