The most important factor is size because I have a limited length of shelves for oversized books.
Then I organize books loosely by topic and author. I'm not very strict though. If, for example, I have an art book and a graphic novel by the same author, they go on separate shelves.
But you know what is the best method? The rainbow method! I was thinking about it but I have too many black books for that. It would be a lame rainbow-shelf.

Do you mean organising them simply by dominant colour?
I don't think my books would ever forgive me.
Yes, I saw that in a few places. In magazines, never on actual shelves, for obvious reasons.
Not only by dominant colour of the spine but those colours should blend one into another. From white to yellow to orange to red...
