The magnetic does flip every so often in what they call a geomagnetic reversal. I probably would cause the field to disappear but it could become very weak and disorganized during the transition would could take thousands of years. We could have multiple poles all over the place areas with strong magnetic fields and areas with almost none. No one knows what the affect would be but I think it is safe to say it could cause issues.
