If taken "at face value" she was fired for "disloyalty. "

She didn't actually reveal anything that wasn't already in the public domain, so far as I'm aware. So I tend to take her sacking at face value.
I think incompetent is a better fitting word. The way corrupt is used tends to imply a gain is being made while there is nothing here to suggest that.
In addition, there are attempts on going to try and sort it out - there is still work being done to try and tidy up the previous years' accounts... which is a pain in the neck given a big chunk of EU funding goes through the government department I work in. A lot of the problem is that in the past the checks weren't up to standard which they now are.
And you could argue that maintaining a system that makes corruption impossible to detect is itself corrupt, even if nothing else improper happens.

From the outside looking I can't blame Brits wanting out of such an organization. Is her "disloyalty" some ikind of EU treason, or just a political spat? Either way, refusing authorization EU auditors routinely refuse or publicizing something already public both seem shaky reasons for termination.
One thing of which you can be sure: Any time the records of large sums of money are shoddy you can bet someone's gaining hand over fist; the impossibility of catching them at present does little to refute that.

The fact that she was fired for it and nothing was fixed strongly suggests a cover-up.

I don't think it does - the fact auditors never sign off the EU accounts mean it was already public

The thing with Farage's comments is that they're completely inconsistent.
