You can tell the companion to wait, but he/she will still attack nearby enemies if you start fighting with them. The only solution is to retreat a fair distance away so the companion either can't register the battle or can't make it there in time to mess anything up.
Really, I just want a mod that will give me a companion pack donkey/mule/horse. Something with the carrying capacity of 2 or 3 companions, and that will not try to fight enemies for me. And also hopefully be able to make it over little piles of rubble without me having to use shouts to knock the companion through.
