Kelly is kept alive if you do no side missions after the reaper IFF mission and your crew being kidnapped. If you do a loyalty quest or some other side mission after your crew is kidnapped, they die. If you immediately go after them as soon as they are kidnapped, a female colonist is rendered down instead of Kelly and all your crew lives. Thus it is preferable to do all loyalty and side quests before you commit to the reaper IFF mission. You do get one free mission in between acquiring the reaper IFF and your crew being kidnapped which should naturally be used to complete Legion's loyalty mission.
