If maybe he was the enemy commander at Serenity, and turned to religion as a reaction to the destruction he saw.

He would have the military knowledge / contacts that he appeared to have on the show. He may have chosen Serenity specifically based on the captains history or, if his religious "rebirth" came as a result of the battle, he may have seen the name of the ship as a sign
