If maybe he was the enemy commander at Serenity, and turned to religion as a reaction to the destruction he saw.
He would have the military knowledge / contacts that he appeared to have on the show. He may have chosen Serenity specifically based on the captains history or, if his religious "rebirth" came as a result of the battle, he may have seen the name of the ship as a sign

stillflying has a flashback episode on Book's past that comes to a similar conclusion. Though if I remember correctly, it makes him more along the lines of an Operative than a general.
It is very compelling though and now i shall probably have to read the series again.
