Unlike Varys and Cersei, Littlefinger never says a word about the beheading, but later tells Sansa he told Joffrey about the dwarfs that joust at his wedding. So he has been known to influence Joffrey's behavior.

Not direct evidence, but you know, I can see it:

Littlefinger telling Joffrey the people would think him weak if he doesn't behead Eddard.

Makes sense.
