He'll lose his influence due to the Blackwater and his attempt to kill Melisandre and then regain it later on. (note: speculation, no inside knowledge)
Yeah, they're not going to be able to get into the whole Florent thing, so that removes the most likely candidates for Stannis's Hand and means it'll more likely be Davos from the off. Or they won't bother having a Hand for Stannis at all, which is another way of getting around it. I can see him refusing to have a Hand until he takes King's Landing and only appointing Davos after he's failed.
