Most things can be reconciled (which is a large part of Chee's job), but you are correct that there are a few major issues. You're also correct that Lucas hasn't cared...probably ever. 
It is fair to note that when there are outright contradictions, it has been decided that the movies prevail. But keep in mind that certainly there are many incosistencies between the PT and OT themselves, so even the "holy grail" of continuity has some issues.
