I think he realized too that Locke should not be alive in some way, that that is who the bad guy would use and somehow killing him would change something or set some thing "right". I am beginning to think that Jacob's words "They are coming" might have something to do with that sideways Universe although I am not quite sure how.
Did he do it because he thinks Locke shouldn't be alive or because he is trying to force him to connect to Island-Locke, if Greg's approach is right?
I think Jacob referred to Widmore's submarine, I am just not certain if it's a good "coming"
