I don't feel like hunting down quotes, but I'm pretty sure she (as most people) isn't fully aware how melded the two are.
There is no reason for non-philosophers/researchers in-universe to think the Seals should be broken. Egwene knows what she knows about the seals, and logically thinks that breaking the seals on a prison means opening the prison. She probably thinks that it can be repatched.

Yet Egwene still knows best, which encourages the feeling that Egwene ALWAYS knows best. Again, since we pretty much know Rand has to and will destroy the Seals himself, this seems like a great setup for Egwene to be humbled. Probably a lot of why she annoys people is because she tends to respond to such things with something akin to "Oh, I overreached myself, I was ignorant and proud; I'll never make that mistake again--because even if I DO I won't ADMIT it any more than last time... ".
