Why would the Hall would be mad at Elayne for what the Windfinders did against the BA? They used the Power as weapon against the Darkfriends, which is OK even according to the Three Oaths. Furthermore, they decided to do that on their own to save their Bargain, not because they were ordered by Birgitte - she had no such authority since the bargain Elayne made with Zaida was only for making gateways.
Elayne tried to avoid involving Windfienders and Kin in the hunt for the BA at first and got herself captured.
I think Egwene realises that right now the Tower is in a delicate situation with its political power at an almost all time low due to the rise of the Dragon Reborn, the Seanchan invasion and the Tower split. Even putting aside their friendship, Egwene the Amyrlin would be really reluctant to berate or punish Elayne the Aes Sedai, since this could alienate the only monarch in Randland she knows she can trust for now and who she can count on as a firm ally.
