Had Egwene not gone through what she had with the rebels, and then as a prisoner, she would not by Amyrlin. Undoubtedly the Ajah Heads would rule. The Black Ajah would still infest the Tower. So there was a point to it.
What makes you say the Black Ajah would still be there? I think the Hunters' method would have been more thorough in the end, even if it was slower. And if not, Verin would still be doing her thing.
Now there are a number of BA on the loose.
