They got it by first letting Legion upload his consciousness to the Geth Fleet, they start to attack the quarians, and he tell Legion to stop then when the Quarians attack, he yells at the Admiral you stop. At that point, they decide on Truce, for Shepard's Sake.

At least that is what he told me happened.
