So that calls into question a few things.

Book told Mal exactly how an Operative thinks, how an Operative works. A man like that believes, he said.

This. Any religious person knows the power of belief. So I'm not necessarily sure that that means anything other than Book is a priest.

Book (to Mal): "I don't care what you believe! Just ... believe it."

This might just be my experience due to growing up Episcopalian, but I've encountered a fair number of priests who think along those lines anyway. And the religion of the 'verse seems to be fairly liberal.

He left the abbey with no purpose (Kaylee: "You like ships. Don't seem to be looking at the destinations. What you care about is the ships and mine's the nicest.") and found himself caught up with the crew (Book: "I think I'm on the wrong ship."), suddenly getting to see the world from the other side, where the Alliance lawmen are the bad guys.

And... this. If, as you say later, Book lost his faith in the Alliance only to find it with God, I don't think that he'd have a lot of cognitive dissonance when he sees Alliance lawmen as the "bad guys."

I was only able to come up with that answer after seeing in Serenity how he understood the strong role belief played in the life of an Operative, and how that relates to Book himself. It's possible he was some other type of Alliance officer, but the belief thing cemented it in my mind.

That's definitely possible. Personally, I prefer to think of Book as something more important than "just" an Operative. Besides, I'm not entirely sure that an ex-Operative would be treated well by the Alliance. In fact, I rather doubt it.
