This is the same woman who figured out that Sammael was Lord Brend and who quickly figured out that Balthamel & Aginor must have been trapped close to the fringes of Lews Therins' ward - she is basically a very smart and resourceful person.
Plus Asmodean didn't do a good job of hiding himself, often lapsing into remembrances of the Age of Legends that a spy could catch and report on, so Moiraine would have been able to confirm her suspicions pretty easily.

Also add to that, that Moiraine knew her Cycle well,.. the Karaethon Cycle that is.
