What you have to remember is that, in a lot of ways, this is Medieval Europe, and the Amyrlin is the Pope. So, while it's unlikely that the Amyrlin is going to undermine your authority and tell you how to run your kingdom, you're still making a gesture of respect.
It wouldn't happen today- would it? Do rulers of nations ever kiss the Pope's ring anymore? -but it's not that strange for Egwene to require that.
Now, if Egwene started dictating Andor's policy, Elayne would very likely put her foot down, and agree to consider Egwene's requests, but not automatically obey them.
