Either Egwene isn't the complete Amrylin, or Elayne is subservient to the tower. There really is no way in modern Tower/Caemlyn politics for the Queen to be a full AS.
I think that post-TG, the White tower will lose it's power, and become an academic center (fused with Rand's school in Cairhien). It will need to be decentralized and have smaller white-mini-towers in other nations. I think this will be part of the deal between Tuon and Rand. Both of them are smart enough to know that channelers should not rule by virtue of their ability to channel; that's bullying, more or less. Nor should they be slaves, because then they are just tools of mass destruction. The compromise will probably involve the Oath Rod, and will give channelers freedom but also reduce their political power.
