So it does have only two stories? I have been wondering about that ever since he said that thing about the house. We only ever see the two first floors, but I couldn't quite make out whether there was a third story when it was seen from the outside, and I was hesitant to go back and look through the early episodes again. If it has only two stories on the outside, there must be SOMETHING up there.

I'll be a little disappointed if it is just the same thing as the Lodger. You don't do a repeat in the finale. But the house could be a TARDIS as a whole, perhaps. Like the Cambridge professor's in Shada.

When I first saw the first episode, I thought Amy was Amelia's aunt, but I have let that thought go. And River would surely know if she were Amelia's aunt? And so would Amy/Amelia. Could the aunt be bad? Someone we know? I don't think it could be the Doctor using a perception filter. Crazy man.

See, I had ascribed that scene to the dream. Amy, disappointed, dreams of Amelia, then hears the TARDIS sound and transfers that to her dream. But it might have a plot point.

Remember the TARDIS makes a noise because he leaves the breaks on.
