I'm pretty sure Earth's entire eco-system would collapse without bacteria.

They're a tough and resilient foe anyway. Sure, we might be able to enslave and exterminate them en masse, but they still have us vastly outnumbered, and they are more than capable of fighting back when they wish. I myself have been incapacitated for weeks before by those without nuclei.
