Mormonism doesn't say that Native Americans are Jews. The Book of Mormon says that some families made their way from Jerusalem to the Americas. Part of the group rebelled, and were marked with a different skin color.
None of the theories about how the Americas were originally populated are contradicted. The descendants of the Jewish families likely intermingled with other peoples, and became the ancestors of some Native Americans.
