What may happen is that Egwene may notice Rand's link to Moridin in the dreamspace, or notice Cyndane in his Dreams. Egwene breaking into Rand's dreams is a Chekov's Gun that I'm sure will see use in aMoL. IF this were the case, her opposition to Rand's plan may become more entrenched, but I still don't see why she would think he's mad.
That seems unlikely. If Egwene could not break into Rands dreams before, how could she do it now when Rand has gained LTT's skills and apparently even some ability with dreams. In the last chapter it is mentioned that Rand can "control" his dreams now, so presumably even if Egwene did manage to break through Rands wards, she could do little.
Though I do wonder if the link might become more apparent in other ways. For example, what if the Saa start appearing in Rands eyes thanks to his link. Or if Moridin manages to temporarily "possess" Rand for a few seconds at a critical point (the whole Cyndane thing shows he can use the link to break through into Rands dreams even through Rands wards). Or something crazy like that. For such a presumably major thing, the link has so far played a relatively small role.
Heck, at this point Moridin could basically announce himself and the existence of the link to the entire world. Apparently it was Ishy who revealed the existence of the DO to the world, so maybe history will repeat itself. What would happen if Moridin were to travel to the FoM meeting and publicly announce that not only has he been "reborn" thanks to the DO, but that he is now linked to Rand. We know that Saidin can be detected (Cadsuanes ter'angreal, reading residues and the new weave), so if Moriding traveled using TP, it would lend credence to his words. Enough perhaps for Egwene to come to consider the chance that Moridin is influencing Rands mind.
