The best stories have protagonists with dark sides! The anti-hero, if you will. That's pretty neutral, if you ask me. Not that they don't lean toward good. It's just that they use "evil" means sometimes to achieve their goals. Take killing bad guys, for instance. Batman doesn't do it. Superman doesn't do it. But the Punisher does. He's a good guy but he makes sure no bad guys will ever come back.
