I believe one of the FS Forsaken taught Elza the weaves and discovered the Compulsion. Probably in TAR where they could not remove it, or were possibly instructed to leave it Semirhage. Removing Compulsion as stated by Rand/LTT is similar to Healing, it's also possible that only Semirhage of the FS has the ability to remove it.

I find it hard to believe that SH was able to implant knowledge into Elza, yet be unable to touch a Compulsion on her mind... especially since we know he has not been able to tell specific weaves apart in the past.

Your entire theory is centered on an interpretation of a quote from the author stating that Elza had been made into SH tool... nothing in that quote even says SH made her his tool!

I find it doubtful that Graendal (or Cyndane/Moggy) were actually in the manor. It is possible that SH has a whole new array of abilities inlcuding being able to implant knowledge and sense specific weaves of Saidar, but to me it's simply easier to have told Graendal to yank Elza into TAR, teach her the weaves... at which point she said "well look at that ... she's under a compulsion".
