Nobody has said this yet, but I thought it was so obvious. Egwene did not personally "reject" Rand's offer (whatever his offer was). In fact, the likeliest scenario is that the rebel AS didn't know what to do with Rand's emissary because Egwene had just been captured by the tower AS. Think about it. The rebels don't want to appear weak and they know that if the Dragon Reborn acknowledges Elaida as the Amyrlin that their rebellion is almost certainly doomed.
So when Rand's emissary arrives, Egwene is already gone and the remaining sitters (either Romanda or Lelaine most likely) is the one who "rejected" Rand's offer. Rand blames Egwene, but she didn't make the decision most likely. Probably the rebel AS are trying to keep it secret that Egwene has been captured and they probably wanted to keep it secret from Rand's emissary too. Rand's emissary probably was requesting an audience with Egwene, but when he was denied the audience he probably got angry which only added to the already volatile situation. I can easily see how Rand's offer got rejected in these circumstances.

As fionwe1987 points out, it WAS accepted. However, the circumstances could be spun to reflect negatively on their attitude towards the Asha'man and Rand.
Rand & co would not know that Egwene is a captive, so to their PoV, Egwene could not even be bothered to receive his emissary, and delegated the matter to a committee of flunkies. Imagine if Rand had a pack of Wise Ones receive an ambassador from the Tower, or the Seanchan? He knew he owed Zaida an apology for blowing her off in LoC, so he is obviously aware of this issue. Rand sent his emissary to Egwene personally, after all, since he does not really perceive any difference between the sisters aside from one group being led by someone he thinks he should be able to count on. Instead, a group of "Sitters" barely pay any attention, demonstrate they have developed a weave plainly designed for hunting male channelers (inspired by Aran'gar's depredations, but Rand & his people wouldn't know that), and speak about Rand's offer suiting their purposes and some talk of issues of control. To someone who doesn't know what they are talking about, it sounds as if the rebels have long had sinister designs on the Asha'man and hostile intentions toward male channelers at the least. And they don't even let the emissary of the most powerful man in the world, and most important man of the Age even talk to the boss. Even if this is a rather sketchy premise to base assumptions of hostility upon, the point of that line from Rand is not to show enmity on the part of Egwene &/or Salidar but to show how Rand's perspective of other people is deteriorating.
