Working with the Aes Sedai is nothing new for the Whitecloaks. They whine a lot about it, of course, but they have fought with the Aes Sedai during the Aiel War. They actually helped "protect" their city and center of power.
The Whitecloaks (or Pedron Niall, at least) helped defend Tar Valon, but I've never seen anything to indicate that Aes Sedai fought in the Aiel War, or even involved themselves in any way until Healing injured after the Battle of the Shining Walls.

And Tar Valon is ruled by the witches, but the city itself is not closed to Whitecloaks.
